Well. Our skylight does not leak. But it was new and included all the flashing.
If I were doing it with just the window, I would build a small curb to prevent snow melt from causing problems. I would use a rubber roof membrane to flash it.
If you can handle it, cut a hole in a piece of membrane to match the window for a single piece of flashing rather than cut pieces for the bottom, sides, and top.

You build a roof to keep weather out of a building and then cut a hole in the roof? One of the dumbest things ever come up by designers!
